Palm muting is an important technique used primarily in playing the electric guitar, although the technique can be used for the acoustic guitar as well.
Second and more importantly, how palm muting is used to quite notes after they have been played to prevent unwanted ringing and spurious sounds.

Instead of muting the notes with my fingers, I use the side of my palm to control the sound and duration of the notes.
Once you locate your palm in the right position on the saddles you should be able to change the sound of the notes from very short and percussive to a long full sound by just varying the pressure from your palm.

Now DH was asking earlier about muting the 6th string, in this case you barre the 5th fret notes and mute the 5th fret/6th string with your thumb.
You start by barring the the D and mute by slightly lifting your fret fingers, and then shift to play the lick in between the muted notes.
I palm mute on the acoustic just over the bridge, that seems to be the most comfortable position for me. Here's the next example.

In most palm muting you want to strum down because you're usually strumming only the three notes in the power chord.
Sometimes, on some songs that is, you can strum up and down but will get to that later, another reason not to strum up and down is that one, it can change the pitch; and two, it can become harder to strum with.
There are also some other uses for palm muting such as single notes.

anytime i record anything with heavy palm mutes, those pm'd notes spike up pretty high, if the rest of the clip is close to clipping level, the pm's boost it well above.
It sounds to me like you're whacking the palm mutes a lot harder, since you don't have a cab to be having resonance issues with.
This may not be appropriate for certain schools of metal, but I've found that it seems to tighten up the low end a bit and the change between muted and unmuted doesn't give you this pronounced bass boost which you have to dial out a little.

So the muting is actually not (or at least not only) a palm mute as indicated in the TAB of Dr.Tadpole but a left hand muting.
I think Tommy uses a combination of both palm mute and "left hand" mute that's quite unusual and requires a lot of practicing in order to become fluent.
I always thought that the muting would be executed by the right hands i, m and a fingers until I saw a closeup on the woodshed tape.

Palm muting is a right / strumming hand technique for deadening strings, Muting is a left hand technique.
Placing the bottom edge of your right hand palm along the base of the strings that you wish to damp (it doesn't matter if you are damping other strings too much, as you won't be playing more than the lower 3 strings).
