  Chlorophyll
The former pathway results in the formation of the molecule, phaeophytin; in the latter pathway, the resulting molecule is termed a chlorophyllide.
Further degradation of either the phaeophytin or the chlorophyllide produces a molecule termed a phaeophorbide: phaeophytin is degraded by the loss of the phytol tail and a chlorophyllide loses its magnesium ion.
Apparently the phaeophytin by-product of chlorophyll b has a fluorescence that overlaps significantly with that of phaeophytin a, therefore producing high values for phaeo-pigments.

Phaeophytin is formed after enzymatic digestion by zooplankton and absorbs at the same wavelength ranges as chlorophyll.
Phaeophytin concentration may be greater at depth than at the surface because it sinks as fecal pellets or travels out of the photic zone within vertically migrating zooplankton.
Changes in slope in salinity and temperature profiles indicate stratification of different layers (fresh vs. salt water, warm vs. cold water); constant slopes indicate that the water is well mixed (2-8 b.).

Nutrient (nitrate, nitrite, silicate and orthophosphate) and pigment (chlorophylls and phaeophytin) concentrations in the upper 200 m were determined for 193 casts during the Alis COARE participation.
Chlorophyll and phaeophytin concentrations were determined after extraction with methanol (95%) for 15 to 20 minutes with a Turner fluorometer.
It should be noted that due to some malfunctioning of the fluorometer, certain values that correspond with high percentage of phaeophytin in the surface layers should be considered with precaution.

A new pigment measurement, phaeophytin, was added in March of 2004.
Phaeophytin was added to the chlorophyll analysis because the pigment is a digestion product of chlorophyll-a and can be found in the fecal pellets of zooplankton that graze on phytoplankton.
Chlorophyll fluorometric analysis with a larger filter pore in conjunction with the standard filter type will give information regarding the percentage of chlorophyll-a that is coming from larger phytoplankton cells such as diatoms.

Phaeophytin was analyzed by the addition of 1.0 N Hydrochloric Acid due to the interference at the 430 nanometer wavelength.
Chlorophyll a and phaeophytin data values from the fluorometer are recorded into a nalgene laboratory notebook, which is kept in the BMFL's water chemistry laboratory fireproof cabinet.

The methods used for chlorophyll a determination are usually corrected for phaeophytin, the pigment fraction which is not active in photosynthesis.
It could be argued, however, that the uncorrected (for phaeophytin) chlorophyll data used by Sakamoto (1966) might be better for chlorophyll total phosphorus correlations, since phaeophytin also contains phosphorus.
Conditions leading to the formation of dications of phaeophytin should be avoided.

The first such measurements were made by the Coastal Zone Color Scanner (CZCS) operating between 1978 and 1986, and were termed “pigment concentration.” The CZCS pigment concentration was believed to be more closely related to the sum of chlorophyll a plus phaeophytin a, a degradation product of chlorophyll a, than to chlorophyll a alone.
It was believed that phaeophytin a could not be distinguished from chlorophyll a given the spectral resolution of the CZCS.
The CZCS_pigment (MOD19, parameter 13) provides an estimate of chlorophyll a plus phaeophytin a based on fluorometrically derived measurements, and is intended as a heritage product for comparison with the CZCS pigment.
