Yes the missing glass is very likely your problem, as it is there to hold the roids flat.
The glass plate acts as lens, optically bridging the gap between it's front surface (which is where the film should be) and the film behind it.

Although the newer Polaroid Type 690 film can be used for emulsion lifts, I still prefer the old Type 669 film, as its thicker emulsion base seems more stable in hot temperature water needed to separate the emulsion from the paper backing.
If you are using the more delicate Polaroid 690 film, the water temperature and time will be reduced, and often, the emulsion will drip or run from the print.
It is also helpful at this point to work with a magnifying glass, as small details such as folds, rips, curves, etc. that become compositional elements are more easily visualized with a magnifying glass.

I love mamiya glass, I've had two m645's and they were awesome, wish now that I had never traded them.
As to the glass, I have never had a Hassy, so I can't compare, but in using them, they are good.
There was a gentleman who used to post on the 'net how to use the Universal with a 4x5 back and I think the 127mm (polaroid) lens as it had more covering power than most Mamiya lenses.

To focus, you use the ground glass, and then slide the film holder UNDER the glass.
