The APG system (1998) and APG II system (2003) accept the genus as constituting the sole genus in the family Posidoniaceae, which it places in the order Alismatales, in the clade monocots.
Earlier systems classified this genus in the family Potamogetonaceae or in the family Posidoniaceae but belonging to order Zosterales.

However, apocarpy evolved in three clades: (1) in the clade of Lilaeaceae and Juncaginaceae; (1) in the clade of Potamogetonaceae, Zannichelliaceae and Zosteraceae; and (1) in the clade of Cymodoceaceae, Ruppiaceae, and Posidoniaceae.
Basal carpel connation was the ancestral character in Alismatidae, as indicated by the rbcL cladogram, and basally connate carpels evolved in two clades: (1) in Butomaceae and (2) in the clade of Aponogetonaceae and Scheuchzeriaceae.
Three origins of a single carpel in Najadaceae, Zosteraceae, and Posidoniaceae are indicated in the cladogram of Alismatidae.

 What are seagrass ecosystems?
Phylogenetic analyses have reveled hydrophily to evolve many times during the history of seagrasses and that today's species comes from three separate lineages.
The 60 species (example) are divided into 5 families Zosteraceae, Cymodoceaceae, Posidoniaceae, Ruppiaceae and Hydrocharitaceae in the traditional classifications mainly based on characters.
A more modern classification based on molecular analysis shows that seagrasses may be classified in three different separate lineages: Hydrocharitaceae (primarly tropical species), Cymodoceae and Zosteraceae (primarly temperate species).

These three families are Posidoniaceae (from the Greek god Poseidon), Cymodoceaceae (from the Greek Cymodoce a water nymph or nereid, an attendant to Poseidon) also known as the Manatee grass family, and Zosteraceae (from the Greek zoster - meaning girdle, belt or zone) also known as the eel grass family.
The families Posidoniaceae and Zosteraceae are considered to be more closely related to each other than they are to Cymodoceaceae.

Marine angiosperms (unique to Alismatidae) have evolved in three separate lineages.
All "seagrasses" are included within the families Cymodoceaceae, Hydrocharitaceae, Posidoniaceae, Ruppiaceae, and Zosteraceae, all here recognized as distinct.
The marine Hydrocharitaceae form a strongly supported clade embedded within freshwater genera; thus, their segregation in a separate family (Thalassiaceae) is not supported.
