My worst quena is a tourist instrument from Otavalo which is about 50 cents sharp for octave 1 and 2 but a little flat on D,3=20 (when I manage to hit the note at all).
Talking specifically about the quena, the fundamental frequency is = determined by the length between the notch and the edge of the hole (or the end of = the quena if all the holes are covered).
