I prefer repertory, and as far as I can tell from the different online dictionaries, they are synonyms.
Repertory is often used in the context of a company that repeats the same (usually short) series of performances over and over, e.g.
Repertory usually implies a limited number of works that the are "currently" being performed by an artist (this year, on this tour, etc.) while repertoire is all the works that the artist has ever performed, or is capable of performing.

The board of directors of the Plano Repertory Theatre (PRT) regretfully announces that it has voted unanimously to close and liquidate the theater, effective immediately.
