The son of Henry Naunton of Alderton, Suffolk, he was educated at Trinity College, Cambridge, becoming a fellow of his college in 1585 and public orator of the university in 1594.
On his return, Naunton entered parliament in 1606 as member for Helston, and he sat in the next five parliaments; in 1614 he was knighted, in 1616 he became master of requests and later surveyor of the court of wards.
Naunton's valuable account of Queen Elizabeth's reign was still in manuscript when he died.

Sir Robert Naunton, in his reminis­cences of Elizabethan statesmen (he was nine years old at Winchester’s death) reports that, in his old age, he was quite frank with his intimates on the secret of the success with which he had weathered the revolutions of four reigns.
A portrait, by a painter unknown, is engraved in Doyle’s ‘Official Baronage’ and another, which represents him with the treasurer’s white staff, in Walpole’s edition of Naunton, from a painting also, it would seem, unassigned, in King’s College, Cambridge.
Two portraits are mentioned in the catalogue of the Tudor exhibition, in both of which he grasps the white staff.

Administrative/Biographical history: Robert Devereaux, 2nd Earl of Essex (1567-1601) was an English soldier and courtier of Queen Elizabeth I. During the years 1592 to 1596, Essex became an expert on foreign affairs, mainly to challenge the ascendency of the Cecil family in this field.
Among these notes is a transcript of instructions for secret agents in France, drawn up by Robert Devereux, 2nd Earl of Essex, for three different agents in the period 1595-1596.
The third and final part of the document comprises the directions drawn up by Essex for Robert Naunton, whom the Earl sent to study under Antonio Perez in France in early 1596.
