Lowering the lake and diverting the Cedar River affected both the fish populations and the condition of the habitat.
The channelization and straightening of the Sammamish River, at a loss of approximately 12 miles of river, eliminated the majority of riverine and off-channel rearing-habitat for juvenile salmon, disconnected the river from its floodplain, and eliminated riparian vegetation.
An additional consequence of the Sammamish River channelization, subsequent river trail construction, and removal of the riparian vegetation, is that migrating salmon lack significant refuge habitat and holding areas, and are subjected to disturbance by passing trail users (Malcom, pers.

 Habitat of the RiverWalk Project
The Sammamish River is characterized by a uniform trapezoidal channel with a silty/sandy bottom, low diversity riparian vegetation, and impaired water quality.
Lack of shade along the river corridor allows summer water temperatures to approach a critically high range for cold-water fish species, such as salmon and trout.
In-river grading will occur to enhance form and function of the river substrate and add variability to the flow regime.

American Forests: Leap of faith - protecting the Sammamish River
For thousands of years the crystal clear waters of the Sammamish River were a cultural, economic, and social focus for western Washington state.
The dredging, straightening, and narrowing that ensued - and the accompanying land changes - lessened springtime flooding but reduced the Sammamish River to a mere 14 miles, leading to major declines in its fish populations and degrading its water quality.
Enter the Sammamish Watershed Forum, funded by the county and localities and comprised of elected officials from cities in the watershed and King and Snohomish counties.

The U.S. Geological Survey (USGS) in cooperation with King County is currently conducting a study to determine the concentrations of pesticides and metals in water samples from streams throughout the watershed, whether the water samples are toxic to microscopic organisms, and whether the toxicity can be linked to pesticides and metals.
This proposed study will gather additional water-quality data on the Sammamish River by analyzing for a variety of chemical and microbiological parameters at up to 14 locations.
Understanding the extent of toxins in urban rivers is one of the many factors that must be addressed if salmon runs are to be restored in the Pacific Northwest.

Kokanee are rare, and one of the three local runs was declared functionally extinct in a report issued last year by King County, which called for further study of the surviving populations in order to better coordinate conservation efforts.
The kokanee that are currently spawning have come back to the river only in recent years, Berge said, but they have been shown to be a native, rather than a transplanted species.
According to a county Department of Natural Resources and Parks report in October 2003, which Berge co-wrote, kokanee spawn in the larger tributaries of the Sammamish River from September to November, and in tributaries to Lake Sammamish from late November to early January.
