Secret Wars is full of non sequiturs, plotlines that go nowhere, developments that are never fully developed and just plain things that don't make sense.
There really weren't any "official" Secret Wars crossovers as such, but most titles starring characters who participated in the story had issues featuring scenes in which the heroes were taken from or brought back to their homes.
The Secret Wars crossover was really just an inconvenience for Bill Mantlo, who was in the middle of the countdown to #300.

He was created by writer/editor Jim Shooter and artists Mike Zeck and John Beatty for the Secret Wars limited series (1984), although he was not given a physical form until Secret Wars II #1, which was written by Shooter and illustrated by penciller Al Milgrom and inker Steve Leialoha.
Apparently, Thanos had encountered the Beyonder in the past, but this was never explained, as Thanos was dead at the time of Secret Wars II (of course, one of the Beyonder's many powers included Time Travel as well, so a past meeting with a younger Thanos of Titan would have been entirely possible).
When Doctor Doom was defeated in "Doom," the third and last chapter to the Secret Wars, the Beyonder had all the heroes Spider-Man had prepared for the battle forget what they did and return everything back to normal for them on their homes.

There should be hero and villain storylines, yes, but with a limited amount of characters involved compared to Ultimate Alliance and other big titles there should be room for at least 6 different characters for heroes and villains that have different storylines.
Does anyone not know what Secret Wars is? I am starting to feel left out in the cold here about this topic...
