Several of the hotels in Shinagawa are up a hill so if you to the train to Shinagawa station you would have to find the shuttle up or take a taxi.
Or get a room in Shinagawa close to the station, but then you have to get yourselves and luggage to Shinagawa (which can be done with you timing) and get a shinkansen to Kyoto early in the morning.
Someone suggests I stay at Shinagawa Prince since Narita Express also stops at Shinagawa station and the Prince hotel is nearby.
