Silik informs him that it is Daniels who is the danger to his crew not Silik and that Silik only acts on orders from the future.
Silik shoots Daniels who blows up in a rather unusual fashion, that would almost lead me to believe that he wasn't there at all to begin with but was more like a hologram, or perhaps one of those isomorphic projections from the VOY episode "Think Tank".

While onboard, Silik the Suliban shows up and saves the Enterprise, causing Chef Daniels to reveal to Archer that he is from 900 years in the future.
Instead of making things more difficult for Silik, Future Guy (as well as the writers) should be doing the opposite: making each encounter with Silik more difficult and dangerous for Archer and gang by giving Silik MORE to work with each time, not less to work with than he had the last time.
Although Silik theoretically could have changed his visual appearance, Archer didn't even bother to ask Phlox which aliens were scanned so he could think about eliminating some of them as suspects.

Archer quickly realizes that Silik is engaged in a nefarious time-travelling mission and must stop him before he can tamper with the course of history.
We knew from the outset that Silik and the Suliban were going to be involved; they're the only characters that appear in the teaser, after all.
Daniels doesn't know who Silik's working for (or claims not to), but knows they're from a time that predates his own -- that still gives a timespan of several centuries to play with, so these could be people concurrent with "modern" 24th-century Trek, or it could be a civilization well past that time.
