Leto Atreides II is not particularly shocked, because we learn that most of the time the ghola Duncan Idahos eventually turn against him, a fact that makes us wonder how corrupt Leto must be to make Duncan Idaho turn against an Atreides.
This is a cruel decision by Siona, because Duncan is stared at as soon as he arrives in the village and is unpleasantly surprised to be confronted by a young boy, who he learns was fathered by the previous Duncan Idaho.

Apparently, Siona has all the memories of her ancestors as Leto did but in a different way and she also senses the Golden Path.
But at the end, after the God-Emperor has died, and after Siona reveals that she is the "New Atreides", Siona thinks to herself 'Idaho will require a gentle seduction, a care within which love might appear'.
As to the journals, I think Siona was either making her own in rebellion or she has Leto II's journals (since they were stolen) and will let Duncan read them.

I mean, there must have been a lot of coups and Siona and Duncan were busy making babies.
It would have been a while before the BG would have been able to get a hold of Siona or her children.
