Apart from the pilot, the episodes in Alias are often unconventionally structured in that the title credits are usually shown well into the plot, almost as an afterthought.
The impression thus created is that an episode will conclude the previous one and plant the seeds of the next one.
There, Jack reveals to Sydney that he is not a traitor, he is working for the CIA, infiltrating SD-6 as a double agent, and that the CIA is accepting her to do the same.

This nitpick is really for the episode where Alias fights the Snowman at the end of the show but that episode wasn't available to pick yet.
Anyways, at the end Alias is fighting Snowman and kicks his butt of course, only to unmask him as he's dying and see the Snowman is actually her lover Hicks.
He remarks something to the effect that he killed Cavanough so Alias wouldn't be able to find her mom and so therefore would come with him.

For those of you who didn't know: the episode title and the song at the end are a double Bob Dylan reference.
In Episode 2:10, "The Abduction," Syd and Marshall go to the symphony, and they drug this guy and then go do stuff (This is the episode when Marshall speaks Ewok and in the end, gets kidnapped by the Sadistic Dentist of Asian Persuasion.
In last night's episode, "There is Only One Sydney Bristow", there was a mash-up of Blondie's "Heart of Glass" and the Door's "Riders of the Storm".

Well, no one has figured it out yet, but there's much speculation going on throughout the Alias world about the 'Push-Throughs', and what they mean.
'Push-Throughs', for those of you that don't know, are the little clips in almost every episode of Alias, where 1 letter is highlighted in the introduction of a scene that takes place in a new country/city/evil-tooth puller's basement.
Just about every episode has had one, an it's been said that each letter means something.
