The fact that South Station is different probably stems equally from the fact that its really an MBTA property (not Amtrak), and the layout of entrances and the bus terminal (i.e., some of the platform area is a pedestrian corridor).
South Station reopened in 1989 after undergoing major renovation, the concept for which has successfully transformed a run-down terminal plagued with security problems into an active public amenity and focal point for the area around it.
I've noticed that South Station is one of the few major stations on the NEC where you can access the platforms at all without a ticket.

 South Station reopened after security scare - Boston.com - Mass. - News
Dozens of people were evacuated from the station and MBTA commuter trains were brought to a halt when officials were alerted by two people who believed their luggage had been tampered with.
Shortly after noon the station was reopened but the MBTA said that delays in commuter train operations would continue into the afternoon until all trains could resume normal operations.
Officials, after determining the luggage in question was safe, reported that it had been transferred to the station from the hotel where the couple had been staying.

MBTA officials had originally intended to have an additional 11 bus berths when the station was built in 1992, but the plan was shelved because of insufficient funds.
To accommodate the heightened traffic, Massachusetts Bay Transportation Authority officials are considering expanding the station with another level.
