Although the Yorktown theory is the most "official" of the bunch, I prefer to side with the data presented in Ships of the Star Fleet when it comes to movie-era reference.
In that publication, the Yorktown is of a totally different class at this point in history, and could not have become the Enterprise-A. Furthermore, this was only a comment by Gene Roddenberry, and was not considered at any time during the production of Trek IV.
Originally named Yorktown, this ship was redesignated Enterprise and assigned the command of Captain Kirk following an incident in which Kirk and his crew were responsible for saving the planet Earth from the effects of an alien spacecraft.

There are many problems, incontinuities and inconsistencies with starships, classes and registries, and here I attempt to shed some light on a few of these problems.
For many starships, even during this era are designed to operate for many decades, the Constellation Class from the 2280's for instance is still around 80 or 90 years later.
The most likely explanation is that the original Yorktown that was portrayed in Star Trek IV (jury-rigging a solar sail after being damaged by the alien whale probe) did finally escape before returning to Earth for refitting and renaming as Enterprise-A. Yes, is doesn't sound likely but nothing better than that has been submitted.

I want to bring up the debacle of Yorktown while weÂ’re at it: there is absolutely zero evidence that the NCC-1701A was formerly the Yorktown, plus the fact that Flashback stated TuvokÂ’s father was currently stationed aboard a vessel with that name, which indicates the Yorktown would still be in active service.
Besides, I doubt that 1701-A was so quickly built from the keel up in the amount of time that lasped between Star Trek III and IV (about three months) so it is said that 1701-A had to have been a previously built ship, and was simply renamed Enterprise.
