We picked Stein am Rhein as our first stop in Switzerland in 2002 to recover from jet lag before attending a conference in Lucerne.
The town is charming but small and I wouldn't spend more than a night in Stein am Rhein if I had it to do over.
SAR sounds like it would be more suitable as a day (or half-day) trip, with the Rhein Falls and St. Gallen as further options.

Having been to Stein and to all the villages ringing Lake Lucerne, I would opt for staying around the lake rather than going all the way to Stein.
Granted that Stein is unique and lovely, you make up for it in the abundance of villages and scenery around Lucerne, as well as the convenience of being closer.
I've been to Stein am Rhein, and it is nice, the buildings pretty but after also reading Frommers guidebook, I was prepared to like it a little better than I did.

From there we went to Schauffasen and borded a boat for a 2 hour trip east on the Rhine.
We toured the town (don't ask me, the tour was in german.) Then had a nice dinner at a hotel in Stein am Rhine.
