After you have created a subdirectory (see above) you can move existing files into it in the File Manager by checking the box on the left of each file to be moved, then clicking the "Move to Subdirectory" button underneath the file listings.
If you have an html file in a subdirectory, and you want to refer to a picture in another subdirectory that is off your main directory, then you would reference the file as "../pictures/background.gif".
In other words, if you are in your root/main directory, and you have a subdirectory called "java_app" that you no longer need, you can delete that by clicking on the "Delete Subdirectory" button, then choosing that subdirectory from the drop down list presented on the next page.

I'm going to talk strictly about subdirectories, but you can make subdirectories either by using Trellix or by using FTP - subdirectories are a regular internet thing and aren't dependent on which program you're using or on how you upload.
At the end of next year, start a "2008pictures" subdirectory, and your 2007 pages will be happily archived in their own subdirectory without you needing to do a thing.
You wouldn't treat a subdirectory any differently, except that if you have an archive subdirectory that you never update, you'd never have to make an updated backup copy of that.tlx file.

Okay, I was able to get rid of the 404 by parsing the pages with php-cgi, but stll anything in a subdirectory won't be displayed.
Also, in IIS there should be a permision setting for listing or parsing files in a subdirectory if I remember that right.

It's either that, or the USER has to manually go through directories and subdirectories and sub-sub-sub-directories to figure out which files were in that last 1%?
I'm just trying to point out that both Unix/BSD and DOS/Windows systems are referring to the files themselves (howver deeply nested in directories and subdirectories), so OSX/Finder is the odd duck out and probably bears the responsibility of being more explicit that existing contents (and subcontents) may simply disappear.
Going home at the end of the trip, either Finder will delete everything I didn't work on while I was gone, or I'll have to go into each folder and copy the files over.
