It just seems that if the author was trying to show that the system tray was badly designed it would have been better to leave the 3rd party app usage to a separate article about how MS has made it easy to abuse it.

What's clear to me is that there are a lot (and increasing every day) applications that are eating space in our system trays and IMHO encouraging to its devs to remove their systray icons is not a solution anymore.

System Tray, so called is as a technical term, and for notification area is the new word for end user (non techincally or general word).
Basically "Tray" refers to the entire task bar (since before it was a task bar it was going to be a tray).
After all, if the word Tray meant "Notification area" then the window's class name should have been simply "Tray" and not "The notification window in the tray" since that would be redundant (notification window in the notification area).

I think the reason people started calling it the "system tray" is that on Win95 there was a program called "systray.exe" that displayed some icons in the notification area: volume control, PCMCIA (as it was then called) status, battery meter.
