Tomboy supports the wiki convention of creating links when using "WikiWords," or words with multiple caps, but you have to enable this in Tomboy's preferences.
Tomboy stores your notes under the ~/.tomboy directory, and you can simply copy that directory to another machine if you want to move your notes.
I used Tomboy while I was at OSCON to take notes from presentations, and found that it was a perfect application for that kind of task.

I got Tomboy as part of the upgrade to my Ubuntu Linux desktop, and was excited about using it as a replacement for Microsoft OneNote on my Linux desktop.

Tomboy’s still quite a new application, but it’s set to be included in the up-and-coming GNOME 2.16.
The notes themselves are stored as XML files in ~/.tomboy, so I suppose it’s just a matter of time and popularity before some person makes some sort of web synchroniser so they can be parsed online.

Given that Tomboy exports a (somewhat odd) brand of more-or-less XHTML, you could use html2text or that xhtml-to-markdown xslt to turn it into a somewhat nice (Markdown) text file.
This seems kind of bletcherous (mostly due to tomboy exporting the whole chain of connected notes), but it might be enough for you.
What I miss in mind-mapping/note-taking software is the freedom of expression that a sheet of paper gives; they are obtrusive in the sense that they force you to think too much about how to structure your thoughts in a way that is compatible with the program.
