The tomogram generation process involves several steps at which filtering can be applied to the data, and the appearance and interpretability of the resulting tomogram depends on the choice of filtering.
If you have fiducials on only one surface, note whether one tomogram is upside down relative to the other, and select the appropriate radio button to indicate that fiducials are on one side and whether the tomograms are inverted relative to each other or not.
Examine the tomogram being matched TO and determine the first and last slices that contain useful information for cross-correlating the tomograms (i.e., are inside the section over at least half of the area).
