Miyazaki's crimes fueled a moral panic against otaku and anime in Japan; Miyazaki, who retained a perpetually calm and collected demeanor during his trial, appeared indifferent to his capture.
Shortly thereafter, Miyazaki was sentenced to death by hanging.

The Japanese supreme court today upheld an earlier ruling that sentenced Tsutomu Miyazaki to death for the abduction and murder of four girls in 1988 and 1989.
Miyazaki is said to have been motivated by a sexual fetish and a desire to own a collection of videotape recordings of corpses.
After a 7-year trial Miyazaki was sentenced to death by the Tokyo District Court in 1997, a ruling that was later upheld by the Tokyo High Court in 2001 and by the Supreme Court today.

As such, "otaku" became associated with sociopaths like Miyazaki, and in the panic, many in the media tried to blame Miyazaki's deviant behavior on anime and manga (which is not dissimilar to the American media blaming violent video games and movies for the tragedy at Columbine).
The Miyazaki incident was both a cause for further anxiety and an outlet for the media to deal with preexisting anxiety via a scapegoat, perhaps, in the form of anime and manga subculture.

Despite the efforts of groups like Gainax to promote the meaning of otaku as being that of "someone who is well-informed", the mainstream usage of otaku continues to be derogatory, thanks in part to media coverage over the 1989 Miyazaki Tsutomu incident, and other similar events.
Even now, it's a really bad idea to identify yourself as an otaku in Japan...
