He was Uatu's superior over 400 years ago, but that's plenty of time for things to have changed.

Uatu refers to Atlantis as "25,000" years ago, while The Unofficial Chronology dates its founding at 19,000 B.C. and sinking at 16,000 B.C. This is a bit of a squeeze, but I think Uatu is referring to the founding of Atlantis when he says "25,000" years ago.
Pharoah Arem-Seti is visited in Egypt by Uatu the Watcher when a vibranium meteor crashes nearby.
