Based on some films directed by him and a documentary, I venture to say that, despite his bad reputation, Harlan, a master craftsman, didn't care at all about Jews or gays and just took every chance to film juicy scenes, no matter what their ideological content might have been.
He may be accused only of ruthlessness: nothing about Die goldene Stadt, a 1942 Nazi melodrama, is quite as disturbing as Harlan's efforts to pass his wife Kristina Soederbaum, a voluptious blonde then in her mid-thirties and wearing very red lipstick, as a virginal peasant girl.
To Harlan's credit, he does manage to bring these disparate elements together, and the set pieces - which must have been quite daring in their time (including a short glimpse of the heroine's tit, missing in the U.S. cut) - work well, until the film falls apart in its second half, courtesy of re-structuring efforts.

In one of the more bizarre documentaries to come out of French cinema, this is a record of a confrontation between ex-Nazi SS officer Alfred Filbert, several Orthodox Jews, and the director of this documentary Thomas Harlan (son of Veit Harlan who made films for the Third Reich).
When the aged Filbert is in the studio, a group of Orthodox Jews, some Holocaust survivors, are brought in to confront the man. Filbert was convicted in a 1959 war crimes trial, and served his sentence until 1976 when he was released due to "failing eyesight" (not in evidence here).
As Filbert accuses director Harlan of underhanded deception and tries to leave, his way out is blocked by technicians while Harlan shouts out the 1959 criminal charges against him -- an unusual, inexplicable documentary indeed.
