First, and because the bacteria and Eukarya are very different from each other, we need to understand that they are not so different that we should think of them as only remotely related to each other.

The Eukarya are thought to have branched or formed from the Archaea, with significant contributions from the Eubacteria in the form of organelles.
Eukarya not only evolved from prokaryotic ancestors, but some structures certainly resulted from endocytoisis of, and symbiosis with prokaryotes.
The reality is that just as the early evolution of life is highly muddled, so too is the early evolution of eukaryotic life--we are not certain at this point of what kind interactions produced the still extant Eukarya, especially since microfossils are hard to come by, and are not particularly informative.

Note similarities between the Eukarya and Archaea which lends support that eukaryotic cells are most closely related to those of the Archaea and not those of the Bacteria.
In other words the Archaea are the common ancestors to the Bacteria and Eukarya or there is a common ancestory for all three groups with the Archaea and Eukarya breaking off from the Bacteria before Eukarya broke off from the Archaea (see the evolutionary orgins shown in Figure 26.3 on page 493 of the textbook).

 Archaea Summary
While some Eukarya have cell walls, it is not a universal characteristic of that domain, and the Eukarya walls are composed of chitin or cellulose, neither of which occurs in cell walls of Archaea or Bacteria.
On the other hand, their DNA is associated with histones, a characteristic of Eukarya, and their cell machinery (such as proteinsynthesizing enzymes and RNA polymerases) more closely resembles that found in the Eukarya.

 An Overview of Bacteriology
In the 1980's, with the outbreak of molecular techniques applied to phylogeny of life, another group of procaryotes was defined and informally named "archaebacteria".
The current science of bacteriology includes the study of both Domains of procaryotic cells, but the name "bacteriology" is not likely to change to reflect the inclusion of archaea in the discipline.
The cells may be adjacent to one another because they did not separate after cell division or because they remained enclosed in a common sheath or slime secreted by the cells, but typically there is no continuity or communication between the cells.
